What you can safely check

  2. Clean the cold water inlet filter while the unit is drained; on A2 models there is a recirculation inlet filter as well.

You can silence a reminder. You cannot silence the scale it is reminding you about — and Navien's warranty excludes damage caused by hard water deposits and lime or mineral build-up.

How often should an NPE-2 be flushed?

Once a year is the usual baseline, more often on hard water. The reminder is time-based, so it is a floor, not a diagnosis: if your water is hard, flush before it asks.
